Флаг района представляет собой полотнище из трёх вертикальных полос, синей, красной и синей. В центре флага воспроизведено изображение герба Шипуновского района.

Отношение ширины флага района к его длине — 1:2.

Полосы синего цвета равновелики по одной шестой длины флага.
